Make a blank file, call it index.htm and upload it to public_html. That will hide the list of files that you see.

Things are not working correctly because you haven't uploaded all the files. What exactly do you want me to do?

You haven't uploaded the images directory b2-img plus lots of other files like b2commentspopup.php (so comments don't work). Also you need to edit b2config.php to tell it that you have moved to the B2 directory (though I think you should call it b2 - being Linux they aren't the same)

I uploaded b2commentspopup.php Question
What if I also want to use b2 in a different page?

Your site isn't working properly because
1. you haven't uploaded every file. You can't pick and choose, only b2install.php can be removed.
2. you haven't told b2config.php about the new location (so comments won't work nor will the May 2004 link, and images are missing as the b2-img folder isn't there)

Before you try to include b2 on another page you need to get it working properly, otherwise you'll just complicate things.

There are lots of postings on this forum about including b2 in another page, but if you use a frame or iframe you just put index.php inside it
