Well, my b2 url is http://catchmybreath.org/b2 and the comments url would be http://catchmybreath.org/b2/b2commentspopup.php?p=1&c=1. But then when I put an include for the b2 on my index page at my site, the comments URL suddenly turns into http://catchmybreath.org/b2commentspopup.php?p=1&c=1, which is completely wrong. Question

Have you tried to add a /b2/ before the include.. something like:

<a href="/b2/<php include etc.>"> ?
