Can the comments template be changed to say something diffrent or display something (pop up comment window is what i use)

The template? Sure.

Edit b2commentspopup.php
If you want to edit it through your 'Template' button in b2, you must CHMOD it 766.
There are some special tags for the comments that you can check out in the readme; http://www.cafelog.com/readme.html
